It's not known if this will affect normal operation of the application. There is an emacs mode that can be configured by running script: /mit/cocoa_v5.1.5/arch/amd64_ubuntu1404/bin/emacs/ConfigEmacs.sh once. This will add appropriate lines to your ~/.emacs file (or create it if it does not exist already). To activate it in emacs edit a file with a .cocoa5 extension containing CoCoA commands.
