As of August 31, 2017 Masdar Institute's academic programs were closely linked to cooperative program research projects for synergy. As of September 1, 2017 Masdar Institute academic programs have been incorporated into the Khalifa University academic umbrella.

MIT faculty have reviewed the quality of a selection of theses produced under the Masdar Institute Master of Science degree programs and Masdar Institute graduates received a certificate jointly from MIT and Masdar Institute in addition to their diploma from Masdar Institute.
Masdar Institute had more than a hundred students enrolled in the Doctor of Philosophy in Interdisciplinary Engineering Program as of the spring semester, 2017.
A subset of Masdar Institute Ph.D. students have an MIT faculty member on their Research Advisory Committee. In addition a small subset of these Ph.D. students have come to MIT under the auspices of the "MI/MIT Ph.D. Student Exchange Program for one Academic Semester at MIT."
